I think the Port of SF or a private contractor runs the engines. The track that used to lead to the Golden Gate RR museum has a company that still gets a few box cars.

A bridge for trains and cars and trucks was recently built over the creek to connect one of the cargo piers to the rail line but I haven't seen any trains on it. When they built the bridge, they cut access to a track that use to occassionally bring tank car to one of the industries along Cargo Way.
