The fly-over for the red electrics was essentially two lega of a wye. After they were abandoned, the leg which came from 16th St tower was converted to a roadway overpass for the Oakland Army Base. This section has been torn down as part of the project rerouting of the Cypress St freeway after the 1989 Loma Prieta earthquake. The leg of the fly-over used by the Berkeley lines was converted to single track and is what appears in the google photo. It is still -or was until recently- used very occasionally by the OT.
