If the altitude of the Rockies will be a problem, what about using the Southwest Chief Chicago to Los Angeles, connecting to the Coast Starlight Los Angeles to Sacramento.

Downsides: Takes longer, arrives in Sacramento quite late, and involves another connection. And I have no idea about how that would affect fares.

But I think the maximum altitutde along the old Santa Fe route is much lower (though I don't have access to the charts right now). Also, the coast route scenery should help compensate for missing the Rockies and Sierras!
