Amtrak says they average 82,000 passengers per day. A conservative estimate in my opinion would be 10,000 cans of a Pepsi product sold everyday. That comes out to 3.65 million cans annually. Volume cannot possibly be an issue for Amtrak.
Secondly, I think you're exaggerating the logistics of selling food on board the train. Amtrak stocks the trains at the originating terminals and, if necessary, once or twice along the route. Compare that to McDonalds with its 33,000 locations worldwide who is able to charge $1 for a soda with free refills.
I suspect the cost of food service cars is being lumped into the price of sodas and food, and it's not really the food itself or the logistics of serving it, but maintenance and repairs on the dining and lounge cars.
