The Sonoma-SF commuters have a one-seat ride now. It's called an express bus. Use appropriate parts of the old r/w to support BRT and you might have something.
Sonoma-E.Bay commuters have to transfer now at San Rafael, but why not add bus lanes to 580 and run expresses there also? Direct SRosa/Petaluma to BART in Richmond? I suspect there are more potential commuter jobs in the E.Bay now than there are in SF.
Finally, with buses you can run a reverse commute reasonably easily. Marin doesn't want jobs - just a very nice very expensive place to live. So many of the jobs have moved to Sonoma County if they're still in the N.Bay. Just try running a useful reverse commute on a single-track rail line and keeping a little hair on the dispatcher's head.
