I was looking at this option recently, and I am not sure the demand for transfers would justify the expense, especially while having to maintain stops so nearby for Fremont on BART and Centerville for Amtrak and ACE. The Capitol Corridor already has transfers to BART at Coliseum and Richmond.
The biggest problem with a new Shinn station is that there is almost nothing at Shinn Street to generate ridership, but just enough precious single-family suburbia to prevent the kind of TOD needed to justify a new station.
This is one of many "near misses" in the Bay Area's transit network, most of which seemed to have arisen because BART was not designed to interface with anything except Muni. A few gaps have been closed (Muni and Caltrain), but others remaining both tantalizing and vexing. Caltrain and BART in SF, Amtrak and BART in Oakland, ACE/Amtrak and BART in Fremont, Ferries and anything.
