Yes, a shuttle in Fremont would be a time issue if a lot of people wanted to use it. Consistency is the hobgoblin etc. But if a Shinn transfer can't be done and some kind of immediate gratification is necessary a shuttle bus or three could be used to see if there's a market.
Just a suspicion, but wouldn't BART have a problem with ACE essentially paralleling its line from Fremont to SJ, serving the same stations? To do that, a more likely scenario (if the money is there to rebuild the railroad line to adequate passenger standards) might be ONE stop - Warm Springs, Irvington perhaps - for BART/ACE transfer, then express into SJ. In addition, I'd expect BART to insist on inbound transfers only in the AM and outbound only in the PM, and possibly ACE terminating at the transfer station so BART carries on to SJ.
