Without lots of changes in BART, I think SMART with a ferry connection makes a lot more sense than extending BART from somewhere on the Richmond line to Marin/Sonoma. (of course, a tube to San Francisco would improve that!)
Does it really make sense for Marin/Sonoma passengers going to San Francisco to have to ride a BART local train making all the station stops into San Francisco once they get to Richmond? Unless BART added an express track (and probably another transbay tube), that's what would happen once the train reached the Richmond line.
