I can't tell you how common generator powered reefer well cars are, but here is a link, with a picture, to a manufacturer of generators intended for this purpose.

The one in the photo is hung on the end of a well car, but the text mentions mounting 2 units on a 20 ft flat rack to provide power to serve "10 or more reefers".
