I haven't ridden the San Joaquin in over fifteen years, but I'd imagine that a second main track between Stockton and Escalon is vital.

As for the increased capacity at LAUPT for the Red Line and Purple Line, that's probably a good use of money too -- although the Regional Connector, once complete, might siphon off some of the subway ridership.
