If you are afraid of Stockton (I've never had the slightest problem) but I avoid Friday and Saturday evenings, I suggest Fresno is second best but it's ~200 mi. from SFO and don't do the drive during commute hours. Fresno sees fewer Amtrak and UP than Stocton but as much BNSF. BNSF is difficult at Marinez and not near the UP/Amtrak tracks. But you can get up in the hills above the UP/Amtrak.

Well Lokomo, looks like you'll have to come back many times.
