For speed limits on those flyovers, you might want to check an Altamont Press timetable. My recollection of Redondo, at least, is about 45 mph. Speed limit on main track either side, iirc, is 79. None of those bear any resemblance to approaching a HSR flyover at 90 mph with no speed reduction required. a=m/f. For a short rise (like 40-50 ft.) with appropriate vertical easements to keep things comfortable at 150-200 mph, with a normal train weight, I wouldn't expect an Amtrak approaching at 90 to lose more than 10-20 mph, and at Amtrak-diesel-capable speeds the vertical Gs should be unnoticeable.
Note also that a lot of those Metrolink flyovers include horizontal curves requiring speed restriction even for normal trains, while the HSR flyovers mostly don't, and if they do the curves are designed for HSR speeds not Amtrak. Bottom line, I wouldn't worry about it. Amtrak trains could just leave it in Run 8 for most of the trip (except when slowing for stations, obviously). The Valley portion of the line is easy.
